As far as my knowledge goes, this root refers specially to an animal's lair /usually bear, badger, hedgehog/ and does not need to be a cave. The meaning cave is certainly secondary in languages where it exists. Another Slavic word with this meaning is *skorlupa/*xorlupa < *skora (bark) + *lupiti (to peel), which refers to dens, dug in trees, used by squirrels or birds.
